3:56 is talking about the the people who plotted against Jesus (specifically) to destroy him. See Surat 'Ali `Imran [3:53-59]. Even if you accept that this is a general principle (which seems at odds with the context), this is not Allah telling the Muslims to do so, He is simply saying that that is what he will do.

8:12 is talking about the battle of Badr when there was a war between the Muslims who had moved to Madinah, and the Quraysh who had tortured them, beaten them, ostracized them and killed a number of them Surat Al-'Anfal [8:9-15]. Allah is actually not even giving instructions to people at this point. If you read the verse it's giving instructions to angels.
