My Explanation

The first question referred to someone that acquire the status of both the president and pastor while the second involved two individuals with different titles.

Therefore, you use IS for the single individual and ARE for two individuals.

Note: I used basic explanation to butress the answer and not some English terminologies that could be confusing to some people.

Yer you are right according to concord,the president is also the pastor of the church in question 1 which takes singular verb while the president and 'the' pastor of the church are two different individuals which takes plural verb.
