John the baptist was a fore-runner of Jesus and after talking and testifying about Jesus, he sent his disciple to ask him if he was "the one" or they should wait for another. This showed that at that point, he doubted Jesus and so sent his disciples to ask him that.

See, these were pple with like passion, subject to things that we are subject to today, in other words, They were people like us. If John could think that way, how much more his disciples, If anyone was to know who Jesus really was, it was John but he doubted at that time and Jesus didn't say " John, how could u ask such a question, u started well in the spirit and now in the flesh" But Jesus being wisdom personified told him that the blind sees, the deaf hears etc, so it was left for him to believe what he wanted.
