Both are correct use of English; though a condition applies.

' I am in Lagos' is correct only if it ends there i.e no further details of where in Lagos should be written/said.

'I am at Lagos' is also a correct use of English, but further details of where in Lagos is expected "not compulsory" ; however this must be preceded by the word 'in'. E.g I am at Lagos, in Ikotun.

Your example " Eg I am at Lagos in ikotun" is wrong, Lagos is not in ikotun rather ikotun is in Lagos , so it should be I am at Ikotun in Lagos.
