fair is not exactly the word here.

Eg is it fair to be grouped with Bayern, Atletico Madrid and Shakhtar Donetsk

Fair does not work in a random system. The system is fair because it is unfair to all.

You may end up with 7 points and win a 7 man group. While another with 11 points still gets knocked out in a 6 man group... man pass man.
