WhatsApp stopped making money directly from users after it was made totally free.
Right now, they don't make a dime directly from users, but indirectly? Yes they do. The rationale behind Facebook acquiring Whatsap was for Facebook to access users behavioral data and personal information.

With location sharing data, unlimited access to users entire contact list and over 42 billion messages sent per day, Facebook has access to huge users personal information, all uploaded and saved on its server.

How then does this translate to money, you may ask? Read "Data Mining"

These information garnered from users in WhatsApp, are used to improve consumer targeting in Facebook ads. This is why you see adverts on Facebook related to your likes, hobbies and interests. These ads are paid for and that is where the dough comes in.

So they mine your information in database, sell them to companies who offer services, and this enables the App place targeted ads which will in turn, improve the companies brand popularity and sales.

NB: Mark Zuckerberg has previously promised that this data won’t be used to improve consumer targeting in Facebook ads, but it will be, unless the Whatsap user changes the settings to not share information with Facebook.

There are other ways Whatsap makes money though, like sponsorship deals, donations, direct investments, and buying of shares.
