It depends if it's Lagos Island or Lagos Mainland.

For Island, you use 'in' because you are already surrounded by water so any small thing, you are 'inside' the water.

For mainland, you use 'at' for obvious reasons.

So you say, 'I am in Ikoyi'

And you can say, 'I am at Ojota'
