what can he do to rectify this? Should he present his bsc upon documentation and make a complaint that he applied with a Bsc but was given this level instead of a Bsc level?

If he did applied with his B.Sc, but was given an equivalent of SSCE job. It is most likely there was no vacancy available for the appointment he applied for.
Remember all senior cadre recruitment come from the Federal Civil Service.
All Grade Level 06 and below come from the office.

For example all vacancies for a Clerical officers, Cleaners, Security Guards, mail man, cooks, junior Admin Officers etc are carried out by the Head of the Organization or the MDA or Parastatal.

What is the best way forward? He has to wait until the Federal Government or the Federal Civil Service has given the go-ahead for recruitment in the organization where he currently work under Grade Level 05/1. Then he can now apply for an upgrade and conversion.
This exercise sometimes comes after the promotion exercise for the Staff of the organization.
