Very wrong analysis!

How is the first possibility "unlikely" when you clearly wrote "It is either he was killed by the President's foot soldiers so as to "teach him a lesson". Just because there are other ways a government or its agents can deal with enemies does not make this option less preferable especially if it is carried out by GEJ's sympathizers/foot soldiers.

Funny enough, the 2nd possibility which is highly unlikely is what you call "very possible". How easy it is for an anti-Jonathan element to decide to kill the principal just to win sympathy for Buhari or blackmail Jonathan in a campaign that clearly shows that Buhari is ahead?
How callous does it appear, that a man who released Buhari's result and saved him from ridicule will be killed by a friend of APC/GMB? Does it make any logical sense to you?

Your 3rd point needs no counter. However, it's better not to comment sometimes instead of contradicting yourself just so you appear neutral about an issue.
