In all families (even in real life) a certain trait seems to be common to almost all its members.The Lannisters we have encountered are golden haired doesn't mean all Lannisters are like that.Also recall,Lord Tywin married his cousin Joanna, so naturally it's expected that their children and their 'inbred children's children' should have similar traits.

A guy on Quora had this to say:
" All Lannisters are not blonde. This is exactly what Jon Arryn and then Ned come across in the book that details the lineage of great families of the realm that they borrowed from Maester Pycelle. In this book they come across instances where Baratheons have wed Lannisters, and each time a black haired Baratheon has wed a golden haired Lannister, their child has been black haired - this essentially means that the child born with Lannister blood (and name also if the father was a Lannister and mother a Baratheon) would have black hair and not blonde."

Apart from the Lannisters,most Tullys have auburn hair while most Starks have dark brown hair.But it is only House Baratheon that all members have black hair( I stand to be corrected though)
