Scholars are not totally certain as to when the gnostics appeared on the scene, but by the second century they already existed and wrote many early christian books such as the book of Thomas, gospel of Peter, etc.
So probably gnostic Hebrews/Messianics already existed. But John emphasized over and over again that jesus came in the flesh, this is a more likely interpretation of that verse, as a verse against probably messianics who bought into some of the emerging gnostic doctrines.
