Is it that only one plane flies at a point in time?

That's why airports have Air Traffic Control (ATC).

They are people trained to monitor airplanes on the ground and in the air. They speak with pilots (through radio) before and during flights, to prevent a collision.

(ATC are often based inside those tall towers in airports.)

Airplanes also have collision avoidance equipment showing them every other airplane in the vicinity. The equipment will usually warn them if they are on a collision course with another airplane.

Even at that, collisions still happen, but they are very rare because:

(i) There are more cars than airplanes.
(ii) The air is a three-dimensional space.

It has length, breadth, and height compared to roads which only have length and breadth. That makes roads two dimensional.

This basically means two airplanes can be on the same "lane" but with one flying over the other, which makes collision rarer.

Planes don't collide because, before every flight, the pilot submits a flight plan after due discussions with the flight dispacher, to the ATC.
The flight plan contains the route, cruise speed, altitude, etc that the plane is going to undertake throughout the flight.
So the ATC, would guide the pilots strictly according to the predetermined plan, and Also monitor them with radar.
These are the basics.
So planes colliding is almost impossible
There are more technicalities to it, but I left them out.

It has happened before but they have beacon on board to let them know if another plane it too close or approaching too fast. This allows the pilot to take precautionary measures.

They do but it's rare

Expensive structural integrity repairs coming for the ERJ , the turbo prop just needs to check integrity of the cockpit portion of the fuselage and it front landing gear equipment and suspension and it will be in the air in a week

Because of communication between aircrafts and towers, time duration between flying of diferent airplanes (eg. Airplanes have arrival time and take off, when an airplane takes off to a destination, an arriving aircraft lands in the airport 30 or more. Also, should 2 aircraft be going the same destination, they have a radar with path to follow which is totally different from one to another.
