At last I have unlocked mine and even installed custom recovery. All I did was to complain on MIUI forum, went to Developer settings and turned on debug, oem unlock and the third option. I went back to the unlock tool. and voila, my Redmi Note 3 Pro was unlocked. I have rooted it and installed ZCX Twrp custom recovery. I plan to install Xposed Framework today.

Just check miui forum, there are countless threads on this there plus latest updates.

Ensure you install TWRP recovery, then you can install as many custom roms as you like. Of course you should be rooted.
