Quran (2:191-193) - "And kill them wherever you find them, and turn them out from where they have turned you out. And Al-Fitnah [disbelief or unrest] is worse than killing... but if they desist, then lo! Allah is forgiving and merciful. Here's what 9:190 says:Fight in the cause of Allah those who fight you but do not trangress limits.For Allah does not love the transgressors.

Meaning, don't fight until you were attacked and even when you attack, do not go over the limits. That is when they cease fire, you also cease fire, do not kill the children, women, and even the old ones(I didn't make this up, there's a particular verse that talked about this)

These things are very self explanatory if read with an open mind. The Qu'ran as a whole didn't just drop from heaven. It was for a period of 23 years. And some these revelations were for different times with different tribulations

I don't really understand what point you're trying to raise here. But from my understanding, the verse is talking about how Jews that time said Ezra is the son of Allah and the christians say Jesus is the son of God. The jews and the christians both raised these men to the status of God which is wrong. But then Allah frowns at it.

The pagans were trying to destroy God's people and God was clearly saying there that He would destroy those people before the can destroy His people.

The Qu'ran served as a guidance to the prophet and his people during his time. It was a time when there was so much unrest btw his people and the people who were against them.

God didn't just instruct them to start fighting for no reason, those people were hell bent on terrorizing the prophet and his people and God told to me to act in SELF DEFENCE.

The Qu'ran is to so straight forward and there's not one confusion there.
