Yea..Thor is a god, he doesn't have the patience of human squabbles check out age of Ultron when he just stopped all the bickering and told them they needed vision...
Even in the comics "if you take up arms against your brother's then you all have taken up arms against me" he will wreck the two sides and make them reconcile while they heal

Tony Stark can be very devious, in the comics at least. During Civil War, he made a Thor clone that eventually killed one of the rebel heroes, he recruited villains to hunt the heroes down and locked up the ones he caught in the Negative Zone.

Tony Stark in the MCU has not reached that level of corrupt tactics, but just for hunting down and locking up the rebels, Thor definitely wouldn't have been on his side, which technically means he'd be supporting Captain America.
