It's only normal they would assume Iran would take pre-cautionary measures against any dying object since their general was killed by a flying object. There's no real way to confirm it was a passenger carrier and not a military jet without confirming from the control tower.
That's why it's usually called a "mistake". Even Trump used the word "Mistakenly" to describe it. It doesn't mean the missile was originally targeted elsewhere. It means the plane was shot down under the assumption that it was military. It might've even looked like a missile from below.
Go and read on the Malaysian shot down by the Ukrainian missile. It was also termed as a "mistake".
Now about the missile fired.
Missiles aren't like bombs. A missile can strike a target within a 10,000 km range in about 30 to 35 minutes. A missile can travel that long to find it's target.
That plane was shot down. Without a doubt.

To solve your confusion over this, I will recommend you go on YouTube and search for a few videos on heat-seeking missiles and also on aerial combat/defense. It will give you a better understanding of the possibilities surrounding those kind of missiles. And just to chip in this little bit for you, the destructive power of all missiles are not the same. It depends on the size of the warhead the missile Carries. A missile with a 5kg warhead will not do as much damage as a missile with a 15kg warhead. Besides, some huge aircrafts are capable of surviving a hit by a surface to air missile. Planes have been hit and still managed to struggle to land. Most planes won't survive a hit, but a few have survived. A very good example is the American A-10 Warthog during the First gulf war in 1991.
