1) The Japanese people were smart enough to know that the missionaries were not coming to do good. However, their approach to stopping them was wrong.

2) Atheism is not a religion. It is global. People can become atheists on their own. My grandma was an atheist/agnostic without even leaving her village or learning English.

3) There was no visa system then and so travel needed harsh sanctions like exile.

In a real scenario that an experience teacher is told by his student that he is wrong on a topic of maths he has lectured for years what will he do?

Be realist for once.

Sending the student out what will the other members of the class think of the lecturer especially if the student in question was one of the best best in the class?

They will think that he sent him out to avoid being proven wrong.

The best bet if the lecturer was sure of what he was solving is to hand over the chalk to the student to solve the maths and mess up himself, after the student have mess up, he can send him and his co hort out of the class.
