I don't disagree with your assertions. I lived in Kigali for 6 months and it's a beautiful city considering post 1994 developments and Kagame's favorable policies.
Each of the aforementioned cities I visited have their unique vibe and beauty. But IMO, Lagos isn't close to them.
For someone who hasn't travelled outside Nigeria, then Lagos is beautiful or like the OP said " Lagos is Bae" because that's all their exposure. Imagine if the OP just went on vacation to Abu Dhabi and comes back to Lagos,perceptions of Lagos will change from a beauty or architectural perspective.
