An organization that is vatable is expected to pay net VAT. The net VAT is the difference between the input VAT and output VAT. So, shoprite pays vat at the port (input vat) packaged the goods for sale and then charge vat at the point of sales (output vat). The difference between the output and input vat is what Shoprite will remit to government.

That is why it is called value added tax. At every point value is added to the goods or services, vat is charged. When eateries buy chicken in bulk from a poultry, they pay vat. When they cook and process for sale to customers, they charge vat because they have added value.
