I am a professional when it comes to popcorn biz.
The problem is the flavor u, use.
Normal and right flavor only brings out the colour, it shouldn't affect the taste.

look out for the unsweetened flavor, it is written on the body.
And how did you mix the flavor? And how many colour combo were you planning on doing at once?

I think it boils down to the kind of colour you used. Either that or you added too much colour. I've bought coloured popcorn that did not stain the hands, I'm sure it was prepared using your first method. Try using reduced quantity of the colour and see how it comes out. If it remains the same, use another brand of colour
