Obito used a normal weapon, not chakra rods. Naruto is using something like the Rikudo staff, not also a chakra rod. Sasuke hasn't used it, cos he doesn't need it yet.

Kabuto with all his skill level and power(Oro's protege, compared to Kakashi) was beaten by Naruto cos Naruto @ this point(despite being a genin) beat him cos Naruto had the experience of being in a fight where the odds were stacked against him. He knew that going toe to toe, pound for pound won't win it, quick thinking would.

That's just a product of sheer will and doggedness, Naruto has these traits even before he started fighting...remember when he fought to protect Iruka at the beginning of Naruto?
