No, you don't need to empty the river. But then imagine if about 15 % of the Niger and Benue was directed to the lake, we would not have the kind of flooding we had this year. Also, recall that the Niger ultimately ends up in the ocean so taking out 15% for the lake would be ok.

Haba, you have chosen the most expensive and impossible way of doing it. First, you don't lay pipes from the Atlantic rather, you lay pipes from the Niger and Benue. So you would be pumping fresh water and also reducing the occurrences of flood along the Niger and Benue plains.
You could choose to recharge only during the rainy months when the rivers flood. This way, you would have at least 5 months a year to recharge the lake.

The Lake is fresh water and if it to be recharged it would have to be fresh water by damming and diverting the river Niger or another river not by piping salt water from the ocean
