Both are correct use of English; though a condition applies.

' I am at Lagos' is correct only if it ends there i.e no further details of where at Lagos should be written/said.

'I am in Lagos' is also a correct use of English, but further details of where in Lagos is expected "not compulsory" ; however this must be preceded by the word 'at'. E.g I am in Lagos, at Ikotun.
