The MRI checks the state of Growth plate, medically called Epiphysial plate. Now, for most females this plate ossify [fuse,close] at age 16 years while in males it's 18, and once that happens, growth stops. That's why most males are taller than females.
MRI used by FIFA checks for the level of ossification of this growth plate, if it's completely ossified then the player is screened out.
