What is the reason/ benefit of the above rule?

If I'm not misunderstanding, reason is clean and tidy, save from transparent their underwear especially bra etc.

I never had experience this rule.
I don't even know if my school also had this rule or not.

Age of sexual consent is 13years old in law. But local ordinance don't allow to have sex with underage. Many peoples who had sex with underage are arrested.

Many of them paid for sex with underage and arrested.
Many Japanese peoples even wishing to make law for punish to underage who had sex with money not by force, but they choose to do it. Many peoples think they are also guilty and shameless.

Many Japanese law is really old. Very very old law still working today. Meiji era is different in these days.
Now Japanese government trying to change age of sexual consent, 13years old to 16years old.
