For the second reason, you don't know how the papers were collated. What if the papers were collated randomly..very plausible. papers sitting unarranged on the desk of whoever handles entry.

As for me, i strongly, close to 100% believe it's by dates...other hypthesis don't hold nearly as close

Your second reason dont have proof neither, If outmost the papers is more than 50 It wont take a couple of hours to rearrange such. Even immigration office arrange files by date. That reason is not strong enough and also I dont have to upload all date of alert.
