You can use them, but to avoid the pitfalls you mentioned, make sure you adjust the settings to only do custom linking rather than auto linking.. This way you have greater control over the linking process.

For instance, you can only insert links in the posts you want, and you can choose the specific post links you want to insert, rather than auto linking using broad rules (such as categories or tags).

Not all internal linking plugins for wordpress works the way you want it to. there is this one that i have once used which allows you to autolink a chosen word, select the number of times that word will be auto linked in a post etc. so even if the word shows up 10 times, once you set it to auto link only 3 times in a post, it works.

I use Inline Related Posts plugin. It's very customisable, and you can simply use custom settings to only insert related posts (in between articles) in the posts you want.

All you have to do is to add the NOFOLLOW attribute to the link.

Yeah, customizing the setting will mostly take care of point 2 & 3.

Page speed will have to be taken care of by another means.

Though I have not used this plugin, I don't think it is that bad to STOP using them out rightly.
