I think the best way in my own opinion is that you can advice your MD to get an external auditor to audit the company's account.. so with that the auditor will be the one to expose infractions in the company and then you are safe from trouble from both side.

Gather strong evidences and anonymously inform your boss. since your boss is a nice person and that job is your source of income for now , protect it with all you have got. Apply wisdom and don't allow your colleagues know that you blew the whistle on them.

I would advise that you do your job, which is to manage accounts and inform your boss of discrepancies (including theft).

I find it hard to believe that you would suffer adverse action, and so what if your colleagues felt you outed them.

To be in charge of accounts is a position of trust. In your position, If I do nothing for one day while this is happening I will be losing sleep with guilt, for betraying the trust of my boss. I will definitely feel like a criminal.

You must have a sound documentation of what is going on and go beyond that to making recommendations on what to do as solution to the problem and submit to your boss.

Failing to do that places you among the criminals, and then you must stop being hypocritical and calling yourself God fearing.

Good day sir, My advice for you is that, you don't need to expose them and at the same time you cannot check anything the MD signs, what you can do is that advice your MD that anything she want to sign, she should seek your advice before signing it coz i also face such in my organizing i work my Manager will just sign anything bring to his table , not as an account officer and my Chief Accountant will come me that what can we do on it and I'll advice his to re negotiate with the vendor before giving him the money.
