The point is you can't pass the boarding gate without your seat available. You cannot get to the foot of the aircraft without your seat no. available and if there is any mix up it would be resolved before you can be allowed to the foot of the aircraft.

Whether you check in online or over the counter you will still have to go through the boarding gate.

I still don't get what your argument about seat is all about. The exact same thing has happened to me before, and not only in Nigeria. You can get to the aircraft to discover that your seat is being occupied by someone else. Airline crews resolve this all the time. What is your point exactly? That it is impossible? When buying your ticket, you either choose your seat or one is given to you (if you did not choose any). You get to the airport and check in at the counter. You then go to the the boarding gate and your ticket is checked with your ID to see if they tally. The airline staff will now board you by taking your seat no. and ticking it in their system to show you are boarded. You then proceed to the aircraft, where you are frisked again and then the air host/hostess will now show you your seat using your boarding pass which has your seat no.
Even in late arrival by the passenger, if the seat had been given to another person, you would not be allowed at the foot of the aircraft until a seat is found for you and you are properly boarded. These things follow a process that must be strictly adhered to.

Then you must be aware that airlines sell tickets in excess a lot of times and all those tickets are alloted seats, including those who buy online and check in online. So what is your point again?

It is common occurrence for airlines to sell more tickets than seats available on the aircraft. At the boarding gate, your identification is checked, then your seat number is checked at the aircraft entrance door. That is why sometimes, while you are still checking in your flight departure would be announced, or the ticket clerks would notify you that the plane is full already even though you came early.
You don't have to pick unnecessary holes where there is none just because you may not like a person or a narrative.
