When I got same problem, Restarting my phone solved the issue. I don't know if same can work for you, just give it a try.

shady16: Mehn, you don't need to tell me. I've been dwelling on google all day since this shit started. But this Mywi thing is extremely stubborn. I even managed to make my Cydia allow me install/uninstall again by cutting and pasting som' from trash on iFile which I mistakenly deleted and everything worked again. That was when I installed iLEX RESTORE and I applied the 'Restore 1', every tweak was erased from my phone but Mywi refused to leave. I applied 'Restore 2', and this time all my apps that didn't even come from Cydia were erased and my phone was just like the first day I bought it. After all the initial setup, just like it was the first day this phone was powered on. After all my apps had gone I was surprised and angry to see Mywi still on the phone. Now when I tried installing new stuff from Cydia, I noticed that installing/uninstalling was impossible again, and this time there was no more iFile for me to go and check if there's anything I could do.
Everything is so bleeped up now. Since the Cydia and the jailbreak is now useless to me I tried restoring the phone to factory settings. But when I did this, I waited for 2 hours yet my phone was loading indefinitely.... the way it does when it is put off. That thing was turning for 2 hours and I started wondering what could be wrong that it took eternity to finish up. I had to google how long it takes to restore an iPhone. That was when I read that if a phone is jailbroken, trying to restore it by going to setting on the phone and applying the 'erase all content and settings' won't work, and that the phone will load forever. That was when I discontinued the indefinite loading thang it was doing.
So I don't know what to do again o.

There is a particular Redsnow version that support 4S restoring within iOS 5.x.x to iOS 5.x.x, if u have the shsh blob of ur present saved. The whole restoring process doesn't involve iTunes at all.

I think that will solve the whole mess.

If u cant do anything with ur Cydia, then download Semi-Restore.... it work from your PC with Phone connected.

Download the Window version and apply from your window PC

Open Cydia... Go to Manage....click on Sources

You will see all ur repos, click edit and remove dead repo.

Haaa.... You get dead hackulous repo on your source, please remove it. respring ur phone and open Cydia again.

Check the repo and install iLEX RESTORE... This Restore your device and keep your Jailbreak.

If u get iFile;
1. Navigate to /Application
2. Remove any folder named "MyWi***" *** means with or without any other words
3. Also go to /mobile/Library/Caches, search for any folder or plist with "MyWi***" that is any thing containing MyWi
4. Remove manually and respring ur phone

See if it works before doing semi-restore or applying iLEX R.A.T

No not a lost hope. The problem require u navigate to some root files and remove manually.
It will be risky doing it yourself....
I will recommend to download iLEX R.A.T or use Semi Restore to wipe ALL tweaks.... so that u won't lose ur JB

Coolstan: follow these steps
1. do a backup of your device using itunes.
2. Download the ipsw file for the ios version you want to upgrade to. Note that ipsw files differ from device to device. make sure you download the particular version for your device.
3. put your device in recovery mode. This can be done by holding the power + home button till you see the apple logo flash and releasing the power button while still holding the home button and then releasing the home button just before the device comes up. It will take a few trials tho but the trick is to release the home button 8-10 seconds after releasing the power button.
4. Connect to your pc using usb
5. open itunes
6. it will detect that your phone is in recovery mode and ask to restore or update
7. press and hold your shift key + the update option
8. it should open the place you stored the ipsw file on your pc.
9. if it doesn't locate the file manually and select it.
10. itunes will connect to the software update server to verify the update. pls make sure you have a working internet connection.
11. follow the on screen steps and accept any terms.
12. When its done restore your files from the backup on your pc.
13. Congrats your phone is now upgraded
