Some observations:
Muhammad was the aggressor (9:2, 3, 5), this passage is an edict for war. Muhammad gave instructions to his followers to defend if attacked, but to also go out and attack all Pagans once the sacred months were completed. Muhammad was a truce breaker. The Pagans did not break all the truces. Muhammad claimed that God gave him a "revelation" allowing him to lie and break his word, i.e. the truces, stated in 9:1: "A declaration of immunity from God and His apostle to the idolaters with whom you have made agreements", and described as "A discharge came down, permitting the breaking of the agreement between the apostle and the polytheists". The materials state that it was Muhammad who broke all truces except those few he had with specific tribes or individuals for a limited time. When the sacred months were ended, those truces would also end. Muhammad would now be at war with all polytheistic tribes including those who had been peaceful. Had the Pagans broken the truces there would be no need for Muhammad to get a revelation to break them for they would already have been broken. Further, the Pagans were weak and demoralized and they were not about to start a war with the mighty Muhammad. Also note that Muhammad did not make an effort to renew the truce with the peaceful tribes, rather he initiated a state of war. Muhammad used compulsion to force people to convert to Islam: 9:5, "…If they repent and take to prayer and render the alms levy, allow them to go their way.". The verse describes conversion to Islam. The Pagans were going to be murdered if they did not convert. People tend to define religious conversion at the point of the sword as "compulsion." Muhammad commanded murder and terrorism for Islam, 9:5, 6, "When the sacred months are over slay the idolaters wherever you find them. Arrest them, besiege them, and lie in ambush everywhere for them", described as "one of those whom I have ordered you to kill,"…. Once the sacred months ended it was open season on the Pagans. They were going to be attacked, hounded, ambushed, captured, terrorized, and murdered by the Muslims. Muslim terrorists today do what this verse commands.

! OK, so here is what I need to inform you about this verse. First, to understand a Quranic verse, you need also to be acquainted with the Arabic history of the time when Islam came. This verse was revealed unto Prophet PBUH while the Islamic followers were engaged in the Battle of Tabuk. The battle was fought as a retaliation against the buildup attack on the city of Madinah by Byzantine Empire in the year 629.
It was also one of the first successful expansions of Islam in what is supposed to become a series of capturing major Arabian cities. Now, coming to the central aspect of the verse. The verse orders Muslims to fight those idolaters (and also those hypocrites who are the enemy within) when the sacred month is passed because fighting in a holy month is not allowed.
The Byzentiniam force consists of many Arabian allies in those regions that were pagan or either some people of the book as well (Christian, Jews) who are fighting alongside the forces of King Heraclius of Rome to demolish growing Muslim influence in Arabia. So, God ordered Muslims to fight those people so that Muslims may not be outdone and be killed or their tribe eliminated along with the prophet. The fight was a defensive one.
Now, in the last focus of this ayah, God also orders Muslims that if among the enemy, anyone who repents and eliminate the intention to assault Muslims, and better if they pray and give zakah (charity to poor), then the Muslims are not allowed to have any evil intentions against them as well and or find means to fight them at all. God is without a doubt merciful and loves forgiveness.

It is He Who got out the Unbelievers among the People of the Book from their homes at the first gathering (of the forces). Little did ye think that they would get out: And they thought that their fortresses would defend them from Allah! But the (Wrath of) Allah came to them from quarters from which they little expected (it), and cast terror into their hearts, so that they destroyed their dwellings by their own hands and the hands of the Believers, take warning, then, O ye with eyes (to see)! (59:2)
That is because they resisted Allah and His Messenger: And if any one resists Allah, verily, Allah is severe in punishment. (59:4)

Many people have correctly stated that these verses are not a generic teaching of Quran, but true for a very specific time of the battle of Badr.
Let me also add a few things that had happened prior to this event
A man called Mohammed in the city of Mecca in 610 AD declared that there is one God and he is the messenger of God.
He was mocked and jeered at He went through physical abuse In the city of Taif, street urchins were let loose on him who hit him with stones till the time his feet bled and his shoes were filled with blood He was called a mad man, a magician His friends and companions who believed in him were socially boycotted The believing slaves were killed in the most cruel ways They were tortured till the time they said that they did not believe in Mohammed or they died For three years the tribe of Mohammed was excommunicated and they were banned from any kind of commerce. They lived in extreme poverty. Mothers were forced to boil leather and drop its water into the mouths of their starving children. For ten years, there was no action taken by Mohammed, not even a word. He just called people to one true God and endured all the pains they inflicted upon him and his companions. There was a plot to assassinate him which obviously failed Believers were driven out of their homes and forced to exile to the city of Madina. All this because - he called people to one God ! That was his crime.
Then, after all this came the battle of Badr. There were 300 men, 5 battle swords, 3 horses and insufficient armor on the Muslim’s side. There was a trained and heavily armed regiment of 1000 on the other side. Naturally, the Muslims were worried (if not scared).
At this time, God revealed the beautiful verses to the believers, giving them hope and letting them know that God is on their and the disbelievers who committed those crimes (see bullets above) will be punished now.
Remember, God is merciful and forgiving but He is also quick to bring justice and punish those who deserve
