So where do your thoughts come from? They certainly don't come from you (so much for the much-touted free will!). So let's go to the beginning. Does a fetus have any thoughts? Highly unlikely. Why not? Well, same reason a stone doesn't have thoughts - no brain. How about a new born baby? Well, there is some rudimentary "thought" because there is a brain. As the baby gathers experiences from his environment and interactions with people, and as his brain develops further, he develops a subconscious, thought process, and thinking pattern. All these are entirely from his experiences and interactions. When he's hungry he knows food comes when he cries. On the other hand if experience had thought him nothing happened when he's hungry and cries, his thinking will stop linking crying with arrival of food.
So your thoughts come from your subconscious, experiences, interactions, and your type of brain, and to some extent, wholistically from all cells of your body and "cell memory".
